The writers are weird on the issue. The show writers themselves have said outside material is canon unless contradicted by the show and its producers, at which point the show takes precedent.
Following that, there have been very few contradictions so far.

Fair enough, though part of me thinks they’ll never show two mares living together in canon no matter what their relationship status is. Lyra and Bon Bon’s relationship is about as close as they’ll get, maybe.
