One decided to raid a kingdom and revive an old evil while freeing an even older evil while the other wanted to fuck up all of Equestria a dozen times. I’m pretty sure they’d have stuff in common.
I wouldn’t say they’re incompatible. They both believe that destiny is not something you have to follow. Only difference lies in the extremes; Hope believes an individual can simply turn away from their destiny if it isn’t what they want while Starlight thought destiny was a burden that she had to remove for everyone.
I’d say they would get along right up until Hope decides “Okay we’ve fulfilled our goals” while Starlight figures “No, there’s still more to ‘Equalize’”. Or until Hope realizes that Starlight isn’t giving anyone a choice in the matter.

IIRC yes. IDW mandated a villain team-up while Hasbro only allowed a small pool of choices for that team.

Slight correction: the first issue came out in the middle of season 5 (between episode 14 and 15). Only the final part was after the finale, but considering how the outline of the story would have been finished some time before the first part came out that isn’t really relevant.
Yeah. Siege of the Crystal Empire was around the tail end of Season 5
