It’s a 4chan meme. Someone once posted a story about how they got embarrassed and the punchline of the story was that spaghetti, for whatever reason, fell out of their pockets. “Dropping spaghetti” eventually became shorthand for embarrassing yourself, and then just “spaghetti.” As for how it became brony lingo, people can wear or do embarrassing stuff at conventions/meetups/etc.
