Because Twilight said they were unstable at birth. This means they could forget when they are a little older. Flying and Magic is still magic in the series. If Twilight had to study for hers, it can be assumed that it also applied to flying, which is gained though practice as well.
Rumble on the other hand counts, but if he was taught/learned it on his own is unknown.
Why should they not count? It showed us that Pegasi can fly from birth, no big-sister-please-teach-me-how-to-flap-my-wings-nonsense required.
It’s also been proven that young Pegasus her age can fly as Rumble showed this. (The Cake twins don’t count as their abilities weren’t stable.)

I would assume that if she was the one trying to be the representative they’d throw that in her face as well, but Scootaloo’s the one trying for it.
Probably people are assuming Scootaloo’s inability to fly will be a lifelong condition (especially due to Lauren Faust’s revelation that she intended it to be such), whereas Sweetie Belle will likely start being able to do magic before she grows up.
