Faust’s opinions and plans had been mostly irrelevant for a good while by the time S3 finale was being planned and written (and re-written).
After I finished watching the pilot episode for the first time, I distinctly recall thinking that Twilight will get wings before the show ends. It was so obvious. We can (maybe) argue about the timing and how she got them, but she getting wings was 100% guaranteed from the moment alicorns were introduced. She is the main character after all and main characters get the best upgrades.
