We do not exactly known what went on between Sombra and SA during that scene where Twilight and her friends escaped into the Empire. That part is left for fan interpretation.
 
Compared to other villains so far in the series, Sombra is actually quite direct with his intentions and didn’t let anything get in his way of achieving it. The only reason he failed was, you guessed it, the dues ex machina Cadence missle which no one would’ve expected.
 
Chrysalis sort of let herself fail.

Just like Chrysalis with Twilight and Nightmare Moon with the mane 6. Besides, he might have tried to kill him.

So, why didn’t he just kill Shining Armor when he had him in his grasp? He had no reason to let him off with just the horn herpes thing.
