“The old Equestria is dead” is a metaphor, not meant to be taken literally. The Equestria that was ruled by Celestia is now dead, and a new Equestria ruled by Nightmare Moon has taken its place.
Though whilst “Equestria” still exists, it exists under the wider banner of the Lunar Empire which is more than just Equestria. Think of it like the relationship between the country of England and the sovereign state of the United Kingdom. It’s the biggest part of the overall nation where most of the economy and population is, but it’s not all-encompassing, smaller parts exist.
