As for Chrysalis, I was gonna suggest maybe she disguises herself as one of the Lunar Night Guards, like she did in The Summer Sun Setback, but then I remembered Celestia’s guards were kind of slouches. So, I’m assuming if she tried that same strategy with Nightmare Moon’s guards, she would be swiftly stomped.
I’d expect petrification to very quickly become Nightmare’s favourite form of punishment, as the victory monuments quite literally build themselves.
I havent quite decided on what Chrysalis does to infiltrate Equestria in my lore yet though. She could disguise herself as Cadance as she and Shining would probably still be a thing, but neither of them are in positions of power anymore. Though, this was only a couple years after the widely beloved Princess Celestia was overthrown…

The wars against Chrysalis and Sombra sound like they would be the most interesting to explore in this timeline. I wonder if Chrysalis herself would still personally try to go undercover in Nightmare Moon’s Empire, and if she did, would she be found out quicker than she was in A Canterlot Wedding. Also, once she was defeated, was she petrified in a similar manner to the show, or did a worse fate fall upon her?
Oh, and I found it amusing just imagining Tirek getting stronger and stronger, and starting to seem unstoppable, only to be pummeled with hundreds of rounds of explosives in rapid succession. :p

Chrysalis attempted something similar to what she did in the canon timeline, but it didn’t go well for her. Compared to the mostly ceremonial Royal Guard in canon Equestria, the Lunar Empire had an actual army along with a Royal Guard/Night Guard that was properly fit for combat. So while her little bodyswapping scheme may have gone well (I haven’t really hashed out all the details of who she impersonates in my lore yet), actually getting her armies to invade Canterlot and the other major cities in Equestria proved troublesome. On top of that, whilst the canon Celestia chose not to pursue the Changelings any further following the Canterlot Wedding, Nightmare Moon understood Chrysalis’s actions to be an act of war, stating “the Lunar Empire doesn’t consider a war over until our flag flies over their capital and their queen grovels before us. Prepare the legions!” These objectives were achieved in little more than five months.
As for the other villains…
Discord was immediately moved to a secure location to prevent him from being freed (think where the Ark was moved at the end of Indiana Jones).
Sombra’s Crystal Empire attempted what it did in the Crystal War timeline, but due to that happening at the tail end of a huge military expansion following the Changeling attack, they didn’t get very far and it was a similarly short campaign.
Tirek seemingly posed a threat when they realised that he was effectively resistant to magical attacks, but he was nothing a few hundred high explosive shells couldn’t stop!
Starlight Glimmer’s little cult was discovered much earlier than in canon, and her fraud was quickly exposed by state investigators. For spreading a harmful anti-Lunar ideology and for resisting Lunar authority she was sentenced to 8 years of corrective labour (officially, at least, she was actually given a far more lenient sentence of 4 years in a minimum security prison with the possibility of parole in return for sharing the details of her cutie mark removal spell, which as you can guess an authoritarian government like Nightmare Moon’s very quickly found a use for).
The Storm King never even got a chance to invade Equestria, as his core territory was preemptively invaded by Lunar forces.
The Pony of Shadows was never unleashed on Equestria as there was never an investigation into the whereabouts of the Pillars or anything… Officially.
