It’s nice to see that you’ve included humans here. The ponies are their own “individual people,” and so are the humans. I mean, look, that human there isn’t treating the ponies like “pets or animal companions.”

It’s up to you if you want the humans to treat the ponies like “pets or animal companions” or not. And if it was up to me, I’d have humans and ponies treating each other equally like people. So, it’s ultimately confirmed that humans in My Little Pony isn’t a problem at all.

The Maretian is a sequel to CSP, it takes place… a year or so after CSP wraps, I think? CSP is all about the Space Race that starts rolling after Chrysalis decides she wants to be the first one to set hoof on the Moon, and The Maretian’s joint CSP/ESA mission to Bucephalus/Mars is the next step after that.
 
CSP was still being written when the big Changedling Reform happened at the end of Season Six, which was obviously not something Kris had accounted for, and since he tries to keep his fanfics as close to canon as possible and that’s a pretty big departure which was kinda impossible to work into the story’s framework, he worked it into the story as a nightmare Chrysalis had about her beautiful Changelings being seduced by some horrid pink Pony into turning themselves into hideous brightly colored monsters. Aside from regular Changelings getting sparkly wings around friends– and the names “Kevin” and “Thorax” being something a Changeling only spoke aloud in the hive if they were tired of having all their limbs attached– it was just never mentioned again until the climax of the final chapter when Chrysalis sees Changedlings in her visions of possible futures and realizes that her nightmare might have had some connection to potential reality after all. Later in CSP and The Maretian events from Seasons 6 and 7 onward get mentioned– like Twilight starting a School Of Friendship– and Ember is already well established as Dragonlord, so the universe the fics share is decidely an alternate; in the comment section after To Where And Back Again aired, Kris is definitively opposed to the stated mechanics of how Changedlings reformed, since Changelings would kindasorta need to be able to shared stored love with each other for an isolated hive to function, so presumably in that universe the conversion is still a thing that happens but takes a different form. The future vision Changedling might also have simply come from an alternate universe in-story, since The Maretian starts out with alternate universe travel and the EqGverse is still considered a state secret at the end of it.
 
Personally, given her characterization in both fics, I think Dragonfly would stay the way she is if given a choice.

Sorry to bother you, but does CSP end before, during, or after The Maretian takes place?
 
Also, I noticed that there’s a changedling here, but also Dragonfly in her original form. Was that a decision Dragonfly made, or what’s the story there? I don’t mind being spoiled on this.

It’s one possible future of several, not something that actually happens within the timeframe of the story; Chrysalis has a choice to make, and envisions some of the potential outcomes that might result.
 
Kris says he had the climactic scenes of CSP mostly formed before The Maretian ended, it just took a while to get the final chapter assembled. It’s heckin’ long, but if you liked The Maretian it’s definitely worth the read; Dragonfly and Cherry Berry get a lot of great scenes.

Is this ending canon to The Maretian? I must admit, while I read all of The Maretian and enjoyed it, I haven’t read Changeling Space Program.
