Poisoning Project Purity was done to achieve the exact same thing the Enclave in FO2 was trying too do: kill everything that didn’t fit the Enclaves definition of a human*. So, apparently, Fallout 2 was just as stupid in terms of its villians as FO3.
 
Nuking the Citadel actually makes sense from the Enclave’s perspective even if they were not evil dick bags. The Citadel is the East Coast’s Brotherhoods headquarters, main armory, and where their largest concentration of troops are stationed. Blasting it makes perfect sense not because the Enclave are evil, but because the Enclave is the enemy of the BoS and destroying the Citadel would cripple the East Coast BoS.

That’s because the morality of Fallout 3 is lacking in any form of gray or subtly, and all the evil actions could only be motivated by psychotic misanthropy. Poisoning Project Purity and nuking the Citadel make no sense to anyone with even a shred of sanity or self interest.
 
Granted, you can do some vile things in New Vegas, but those actions can be justified logical self interest or even ideological beliefs.

I always got great satisfaction out of getting the NCR and Legion to kill each other before sweeping them both away with my private army of death robots. The great thing is, a lot of Legion quests (like the counter mole quest you mentioned, getting the part to the howitzer, blowing up the monorail) can be done on the sly. Do some jobs for the Legion, wrack up NCR casualities, do some jobs for the NCR, wrack up Legion casualities, then knock em both out in one punch.

I’m almost always the nice/good guy. I even feel like a jerk when I play as a Renegade Shepard. I can’t really bring myself to be an omnicidal jerk.

I wish I could continue having fun with the Fallout games, but I think I like them more for the backstory and creep factor than the actual gameplay. Even the music is awesome.
 
Maybe I need to start being evil instead of the usual goody two shoes.
