My headcanon is that Trixie wanted to recreate the Alicorn Amulet (minus the evil, of course), and was brought before Luna, who gave her three options:
 
  1. Trixie swears upon her magic that she abandon this project.
     
  2. Trixie gets thrown in jail for her crimes against Ponyville and her attempts to dabble in restricted materials.
     
  3. Trixie continues her work and research under Luna’s watchful eye.

In my headcanon, Trixie was tried for her one-mare-army invasion of Ponyville and was sentenced to a year in prison (thankfully, prison population within Rquestrian borders is at an all-time low so she didn’t have much trouble). She was successfully rehabilitated with Princess Luna’s help and Trixie became her student. [Trixie’s appearance at Twilight’s performance was before she went to prison, so she could show that she’s willing to repent and become a contributing member of society after her sentence was up.]
