Pinkie Pie was originally a pegasi in early drafts of G4 until it was changed. Now she is a silly bird pony.
Fluttershy has the biggest heart of the mane 6, but not the most power to help. Now as a unicorn she has all the power in the world to care for her friends, animal and pony.
Twilight lived in this reality as a immensely powerful unicorn who struggled with no wanting to feel out of place.
Now she may struggle with feeling ordinary and nothing special in a world of magic.
So this option would be because of story telling. - Tribal identity. This may be to give each tribe of pony a new, more defined identity.
Pegasi, Rainbow and Pinkie, are silly and competitive.
Unicorns, Rarity and Fluttershy, are regala and compassionate.
Earth ponies, Twilight and AJ, are intelligent and entrepreneurial.
So, this option would be because of worldbuilding. - Real world business. Hasbro wants MLP to remain attractive and strong, and perhaps their market research showed making these changes to their toy line would help it do that. From there, that decision is passed down to Meghan and Allspark, where they must work within the boundaries of the toys themselves.
In this option, it was simply out of her hands.
And lastly, it is important to remember that these are unverified leaks with several issues with their authenticity that have gotten worse in the two years since their creation.
