We have some primitive pony cultures on Equestria’s south borders, and at the time Equestria had been founded they already were there. So, what if there were some kind of uncivilized ponies who then had been wiped out by Grogar, while those who fled or just settled too far before he came survived that holocaust? Also, someone had to build Ponhenge.
