Then that will mean Fluttershy would be Jinx.  
Who is another ninja in the GI Joe franchise.
 
I imagine she would wear that black and yellow ninja outfit Jinx wore from the live-action film G.I. Joe: Retaliation. IT was a winter scene where Jinx and Snake Eyes takes Storm Shadow up in a snow mountain.

Fluttershy would make the perfect ninja. She’s quiet, quick, stealthy, has an almost spiritual connection to nature, and she’s proven to hide steel behind that silk.

Fluttershy totally kicks flank as a kunoichi. Just wait till she teams up with Rainbow Dash (as Storm Shadow) and Discord (as Snake Eyes).
