Nope, I think it’s just a normal filly. According to the leaks, we’ll probably see Chrysalis again in season 9. She’ll apparently work alongside Grogar the Necromancer and King Sombra. No Chrysalis in season finale, more than sure!

Oh trust me. When the Season Finale airs, and when we see Queen Chrysalis taking the place of Cozy Glow, aka shape shifting from her, I will say “I KNEW IT! I KNEW IT! IT WAS QUEEN CHRYSALIS IN DISGUISE ALL ALONG!!!”

Besides, after the events of All bottled up, I would believe that Trixie was “expelled” after her mess up. And by expelled I mean she’s just a friend now but not student anymore.
