I’m convinced the writers don’t actually care about things like lore like we bronies do.
 
I mean, it’s almost certain that they don’t. But in a more charitable way, they probably don’t have the time to check with all the lore that fandom has an eternity to mull through, and it doesn’t help there’s 50 writers who all want to leave their mark and don’t want / have time to check everything someone else has done.

Two possibilities:
 
  1. The Tree had had more than a millennium of juice when Celestia and Luna took out the Elements the first time. It likely had enough charge to hold back the vines for a few days while the events of “Shadow Play” played out.  
  2. The Tree outright destroyed the plundervines during the Season 4 premiere and they’ve keeping the Elements in it solely to help it recuperate.

I figure that all the time the elements spent there strenghtened the tree enough for the vines not to come back as soon as they needed them again. and they could very well have returned them to the tree after that to be sure.
