Why does everyone always try to bring science to a magic show about unicorns.
You know, the mythical creatures whose horns would cure any and all poisons (or in some variations, all maladies at all), and even make you immune to them / invincible / immortal for years on end?
You need to think like a classical alchemist (or a modern homeopath) if you want to make any sense of fantasy stuff like “only these particular bees make the honey that cures the be-a
tree flu”.

As for the image, Twilight has time-traveled at least twice for much worse reasons. At least there’s no giant space flea from nowhere that only the extinct animals can save the Earth from this time.

You could just go back in time just to get the honey. You don’t have to go so far to stop an entire species from extinction.
Well, its likely not as simple as that. I could go into detail about how honey is naturally antibiotic and stuff, but that’s just something you can search for if you really want to. No, I think the flash bees’ honey is the cure because of something along the lines of antibodies in the honey (antiponies?). After all, it seems that only the flash bees are immune to the pollen from these death flowers, and well, honey is produced inside of the bees themselves, so it isn’t too far of a stretch to be at least possible.
Or it could be the nectar from the flower holds the cure and the honey is simply a more accessible method of obtaining the nectar. Hell if I know.
It is after all just cured pollen and nectar of these flowers.
Yeah, as long as something isn’t specifically about time travel like doctor who then it is just poor writing and nothing else.

Those are all good points; personally I hate whenever a series bring in time-travel, use it once, then never use and/or mention it again, it’s just poor writing.
Good thing Equestria doesn’t have Roundup.
Or pollution from the Equestrians. Like, pretty much what we are doing.
Something even nastier?
Some other murder thing in the murder forest. Maybe super ultra spiders.
Depends on how the time travel spell behaves with regards to effects that are applied in the past. Do they last even if the spell is undone? If not they can’t cure themselves in the past. Can they make out the cause and stop the global bee extinction? Can they even travel back that far? They can obviously not bring anything into the future so time travel might not help. Also for plot reasons time travel is always forgotten by characters in such situations.
