He may have meant “potential for evil”. She’s possibly more powerful than any other alicorn, even as a unicorn, her cutie mark implies a connection to stars, like she may have been assigned to guide all the stars in Equestria’s sky the same way Celestia and Luna do the sun and moon, and her name is kind of evil sounding anyway.
 
Of course, a couple of elements from the last four years have arisen that’d make an Evil Twilight story more difficult now, like Twilight has gained like fifteen evil doppelgängers, and she already became evil once, except it was her interspacial copy. XD

That’s one of the reasons I like Twilight Sparkle and Spike’s scenes together. Despite being the show’s main heroine, Twilight has an evil streak in her a mile wide. Meanwhile, Spike is a truly noble-hearted dragon, running straight against stereotype. Seeing a dragon being the conscience and voice of reason for a unicorn is hilarious.

In MLP FiM lore, unicorns are basically the mages. Granted, most unicorns aren’t adept wizards. But powerful wizards and dragons have been traditionally depicted as mutual companions.
 
There are variations of unicorns or unicornlike creatures in various other mythologies that depict them as not so benevolent creatures. Particularly in Persian folklore. The Shadhavar lures and EATS children.
 
Also, unicorns a lot of times in FiM aren’t exactly the nicest ponies around. They can be pretty snide to downright villainous.

Dragons (western ones, at least) and unicorns are Natural Enemies. The former are symbols of evil and corruption, while the latter are symbols of goodness and purity. So naturally writers pair them up in stories–they’re the classic mythological version of “Opposites Attract”.
