About as much as humans having yellow skin and in some cases being difficult to tell where their hair starts and their faces end. If you’re going to complain about the art style of the humans because they’re not realistic then I’m going to have to point out that in cartoons humans are rarely realistically proportioned. Take a look at any cartoon that features humans that’s not like Archer. The Simpsons, South Park, Family Guy, Phineas and Ferb, Doug even any given anime. None of which are realistically drawn and have taken artistic licence with the way they portray humans. Especially in shows where they explicitly state that the characters are human.
Your argument that these aren’t human because of the style falls obviously flat.
I’d say it’s still big. The one on the right even uses brightened colours from Mac’s pony coat colour. I think the one on the left doesn’t have the same colours in EQG, but it’s still a pretty big alteration, even with the reddish/pink undertone.

Common disbelief, but comparing brain size like that doesn’t necessarily equate to intelligence. It’s more dependent on the brain-to-body ratio, when comparing to similar species. There is a higher brain-to-body ratio for animals that we’ve considered ‘smarter’ than other animals part of the same species. Basically this means brain size comparisons for intelligence, are inaccurate, especially when we’re comparing equines to primates. Ponies from the show should have a relatively high brain-to-body ratio, but that doesn’t exactly mean it’ll be the same size as a human’s.

Not really odd, considering ponies need to have a brain comparable in size to humans in order to have the same level of intelligence. This would necessitate a similar size skull to keep it protected.

Nor is his skin change large. It remains in a red grouping. If he had either more G or B than R, I’d acknowledge his skin as radically different. :T

Rather than 5’, ponies are probably around 4’6 judging from this image

I was referring to the fact how you said “small alteration” when Mac’s clearly isn’t small
Alternatively, some fanfic could have conceptualized pony sizes are ridiculously variable, like Titans. XD
