Huh. Well, that does make sense. Gold is basically incorruptible because it barely ever interacts with anything else. I supppose I should’ve looked at atomic weight as well as atomic number, but the seven and the nine look downright identical.

I’d say Applejack’s is more likely to be along the lines of one proton, one electron: simple, honest atom for a simple, honest pony
 
As for Flutters…idk. It’s self-irradiating, so it breaks itself down if left to its own devices. Also, it apparently occurred naturally outside the lab first (well, “naturally” in that it was a byproduct of nuclear fission, and not intentionally made).

So, let’s examine this:
 
Magic is atomic number 42, presumably more for the Hitchhiker’s Guide reference than any connection Twilight might have with molybdenum.
 
Laughter is number 118, the most unstable element we’ve ever synthesized. Sounds about right.
 
Honesty is number 1, hydrogen, plentiful and ubiquitous. In other words, the background element.
 
Loyalty is number 15, phosphorous, burning bright and available in a variety of colors.
 
Generosity is number 6, carbon, the stuff of diamonds.
 
And Kindness is… number 99? Okay, I’m not seeing any connection between Fluttershy and einsteinium.
