An alternative would involve the extra work of making the shirt drape on top of the tail, or over it.
artistic/technical answer: because to not have it in there would mean having the shirt ride up even more, and I don’t think the fine folks on DA would approve of that.
Story answer: The shirt is actually a Minecraft shirt, and Sweetie really wanted it but they didn’t have it in her size. So Rarity, being the nice sister she is, bought it for her on the condition is was to be used as pajamas. She then cut a tailhole in it for that use, and Sweetie wears it every chance she gets.
