that means Fluttershy got 2 votes while Rainbow Dash, Rarity and Apple Jack only got 1 vote each.
So Fluttershy is the leader at the end.

Also, it doesn’t have to be on formal terms to count. As you said it yourself, Twilight is the one who tends to know the most, come up with plans, has the most power to defend herself and others and the title of Princess. So yeah, she acts as the leader.
Leadership doesn’t have to work on the basis of “It’s an order”. It can happen when others recognize someone as generally the most capable and follow them.
When they’re just hanging out as friends there’s no need for any of that, but when they go out on a mission there’s need for leadership and the others know Twilight is the one both because of knowledge, magic power and now even title.
So yeah, I could see them getting into this argument if she wasn’t arround.
So it’s not something they decided among themselves. Twilight’s never like “It’s an order” and other take lead from time to time. Yes, Twilight is often the one who knows the most, comes up with plans and so on. She was called the brainiac of the group, wasn’t she? It’s not really a formal group. It’s not like Power Rangers. So the rest shouldn’t know they’re less equal characters because it’s not something they would know. But a biased writer would.
