Description
Nyx- she was created by an underground research group by using Twilight’s DNA and splicing it with Nightmare Strain, to create the Ultimate Weapon. Because of the illegal nature of the group the facility was soon assaulted by the Vanguards to shut down its operation. Twilight, who was also with the Vanguards, investigated the innermost parts of the underground facility to find out what they were trying to accomplish. She soon discovered that they were creating an artificial being similar to the ones she encountered two years ago. There she saw in a large singular containment pod the product of the groups research, was a little girl. She was cinvinced that it was the same abomination that she fought in the past, but she could not bring herself to destroy it or rather kill a helpless child. So before the Vanguards discover her as well, she quickly left the facility along with the unnamed child.

it helps that in his latter interactions with Namine he is not suppose to remember Xion.
Why not? See, Sora\Kairi and Roxas\Naminé are pratically quasi-canon, plus it would be weird to get pregnant from 1: someone whose memories where cloned to make you 2: an emotion\identity-less version of the original body of someone whose memories were cloned to make you.
And does not have to be specifically Riku, since Kingdom Hearts has many worlds of many different universes, Xion could easily end up with someone who we never met, or even crossover up with anyone you want. Yup, even Fry from Futurama, even though he would have to break up with Leela…
(P.S. Xion is specifically said to not be genetically related to Naminé. Who is the embodiment of Kairi s’ sense-of-self. So i guess that if Xion were lesbian or bi… um..)

Nyx is not a clone of Twilight Sparkle, she is basically Nightmare Moon and Twilight s’ “daughter”, being half Nightmare Moon in soul, but her genetics would be half Twilight’s and half non-Luna Nightmare Moon.
Xion is technically not a clone either, as she was made with memories, which would not hold genetics. I guess that if she had kids with Riku, their kids would have genetics from anyone either Sora or Ventus encountered\saw, IE all Kingdom Hearts characters except Olette, Hayner, Pence, Demyx\Myde, and Luxord\Rould. Yup, that includes non-human Somebodies such as the Classic Disney Characters. And propably also people Sora\Ventus saw on TV or heard on the radio. If Sora was a brony, Riku and Xion would propably have an half-Pinkie Pie kid.

Nah, Xion was actually (in-story, i mean. Of course she is really just a 3D model and a few talksprites.) made by Vexen from Sora’s memories, and since his memories of Kairi were the strongest, Xion ended up looking like her.
Nyx was not made from memories, right? She was made from Nightmare Moon s’ soul and Twilight s’ blood.
