Adding to what Ryodraco said, it looks like Twilight and has her voice, but doesn’t really act or speak like her, which makes it feel “off” sometimes.

Not necessarily creepy, but it has a definite otherworldly vibe going on. Especially back when it first appeared like this and it had a notably blank expression on its face, rarely blinked, etc. All quite fitting and justifiable of course.

Question should be why tree didn’t show itself to Twilight ?

She knows it communicates with the student six, but I don’t recall if they mentioned to her anything about the avatar it appears as (it vanishes shortly before the actual Twilight pops up at the end of the episode, having sensed the magic the tree gave off).
 
Still, her lack of surprise at the references to the student’s previous interactions with the tree makes me think she most likely got a thorough explanation from them at the end of the previous season.

Did Twilight figure out that the Tree of Harmony is choosing to appear as her? Did the students even mention?  
I forget, from last season.

Tree of Harmony really wants to be cute but it still has a bit of a “uncanny valley” vibe going on.

Everyone likes Twilight, I guess. Especially the students. It figured her form would be the best for the situation (in What Lies Beneath) and now the tree uses it all the time.
