What could possibly be causing Twilight such distress? The time for fear has long since passed.  
She finds herself at the mercy of the glorious changeling queen and instead of punishment, is granted the gift of changelinghood. For Chrysalis to recognise her value and integrate her into the Hive is surely cause to be exceptionally grateful, not afraid.
