Might want to watch it again to refresh your memory. I just did, and saw Rainbow rush to tell Twilight there was trouble. I then saw Rarity zapped into a horrible dress, Snips and Snails combined together, and then the reveal of Trixie, who was clearly the cause. And Twilight was there in plenty of time to see Trixie “picking on her friends” before she uttered that name with such disdain.
 
So I’ll say it again: Twilight never considered Trixie an enemy, just a pain in the rump. She obviously didn’t consider her a threat after the Alicorn Amulet was gone or Trixie never would have been in town to meet Starlight to begin with.

When Trixie returned with the Alicorn Amulet, look at Twilight’s reaction and the way she says “Trixie”. And this was before Trixie even did anything.

Starlight: “Right. Well, I’m gonna go eat a tub of ice cream, write Sunburst a letter that is basically softcore porn, and flick it till I pass out. You two have fun.”
