Except Pharynx turns into a giant insect that looks a fair bit like a spider, so I would find it hard to believe he’d be scared of them.

Maybe Pharynx is scared of cats or dogs and Thorax is thinking, “But I don’t understand? It’s just a cute puppy/kitten.”
I’m an author of this sketch and I agree. It would have been priceless XD
Now I want to draw something with mighty Thorax and scared Pharynx…
But I must admit, I think the joke would have been even funnier if it was reversed with Mighty Thorax, Spider Shusher, saving the fair Pharynx from his doom.
