She’s still not completely over it (hence the whole “Is this what flying feels like?” thing in Seaquestria) and I’m pretty sure no matter how well she copes, some part of her will probably always wish she could fly, even if she knows it’ll never happen. Accepting that you can’t have something doesn’t mean you stop wanting it.

The End wasn't The End - Found a new home after the great exodus of 2012

I actually wouldn’t mind an episode where Scootaloo begins to resent Spike when she finds out he can now fly, but feels ashamed about it. Spike, initially insensitive for showing off his flying to everyone, tries to help Scootaloo feel better by various means (such as trying to teach her how to fly, or by swearing off flying when she’s around, etc).
 
Could even be a Friendship Map sort of episode.
