It can’t be a fusion, because I don’t think Twilight would have let her duplicate return to the mirror pool if that was the case.

Now maybe they DID get fused at some point while they were attempting to de-plushify them, and Twilight couldn’t tell that they’d switched bodies since they were still both knocked out.
