The only other nations we know of for certain are the Griffon Kingdoms, and the Dragon Lands. Both dragons and griffons can fly and manipulate clouds. Given that we don’t see weather forming on its own anywhere in the show but in the Everfree, it’s not at all safe to assume that ponies are the weird ones.
I’d say more like Weather in Equestria is unnatural instead, we know that there are more countries and nations outside of Equestria, with species other than ponies. It’s safe to assume the nation with a race of nature manipulators controlling the weather are unnatural.
Well, for the world in MLP, that’s more like unnatural weather.
The Everfree Forest is said to have natural weather, and it’s right next to Ponyville.
Or at least ‘backed up’, like a damn holding back a ‘supernatural’ river that’s way stronger than what it’d be like if the damn was never built.
But there’s definitively room to argue for lingering magic, yes.
I always thought the implication was that the weather around the Empire was more supernatural. It seems to correlate with the lingering presence of King Sombra’s evil spirit or whatever.
There’s natural weather around the Crystal Empire. And in it too, when the barrier is down.
As I’ve said before, ponies haven’t seen ‘natural’ weather… Ever, probably, but certainly not in recorded history.
And when they come across pockets of uncontrolled weather, they lose all apparent ability to predict it.
