All we know about this point in time was that Moondancer was trying to get close to Twilight. We don’t know when they became a group.
 
Even after their group formed, Twilight didn’t really see them as friends except in hindsight years later (she probably saw them as school colleagues that she reluctantly did stuff with occasionally, but would rather be somewhere else), so Twilight right before she left for Ponyville didn’t have any real friends (other than Shining) like Celestia wanted.

yeah, but… didn’t Celestia say in this episode that she wasn’t making any friends? because.. Remember Amending Fences? this is when that took place, this is exactly when that episode took place and this looks like the exact class, with the exact same ponies as back then, which should have all been friends with each other by this point, right?

They probably change lab partners for different experiments. Maybe Twilight opted to work by herself this time?

wasn’t Twilight together with Moondancer in this? They were both grown up when they separated, I’m pretty sure that’s how it happened.

Probably just an animation error/choice, but are we to imply that Ruby Pinch is actually an immortal with eternal youth?
 
I say she’s actually a Time Lord, keeping an eye on major events and players like Twilight. Also why she was present for Rainbow’s Sonic Rainboom event, and even at the Village of Equality.
