Cutie marks can’t really be swapped. Twilight did it to her friends accidentally in “Magical Mystery Cure”, and we saw what a disaster that was.

A pony and her cutie mark share a very close connection, one that Starlight Glimmer couldn’t actually sever. The most she could do was separate the two. Even then, she had to keep the cutie marks in sealed containers to keep them from immediately flying back to their respective ponies.
