No no, the Red Skull side is still mega racist. It’s just that apparently, the Migrant Crisis was a big enough crisis (forgive the repetition, but I couldn’t find a better word) to push both faction into an uneasy reunion. Which is stupid. If getting caught in the crossfire of an interstellar war or dealing with the likes of Doctor Doom and Magneto wasn’t enough to get the two branches of Hydra to play nice, the fucking Migrant Crisis certainly ain’t gonna cut it!

After doing some research though, it makes a bit more sense. Still terrible, but more understandable.
 
First thing to get out of the way, until recently Red Skull and Cap were not allies. Their fights were real, and represented a sorta civil war within Hydra. Cap represented the (to coin a term) Globalist Fascists, the way they are depicted in the MCU where the world is divided along political lines as opposed to the usual national or racial Lines typical of Fascists. Because to Cap, Earth is his nation and Humanity is the master race. So while Cap probably wants to set up a Kree and Inhumans Holocaust, he isn’t gonna gather up the Jews and assorted brown people to give them nice showers. Basically, humanity can’t unite and fulfill its potential on its own, and needs an Iron Fist to guide it to its apex. So think his “the best hands are still our own” philosophy taken to its extreme.
 
Red Skull’s faction, however, is essentially Super Duper Mega-Nazis. The Final Solution for Africa and that sorta thing.
 
But apparently, there has been a Hydra Reformation of sorts as well as a lot of fence mending, and Hydra is whole again! And see, here’s where things get real stupid, real fast, because do you know what got the band back together? It wasn’t a Kree Invasion, a Skrull Invasion, Magneto or Doctor Doom. Apparently, it was the Migrant Crisis that shocked them out of their fight. Look, the Migrant Crisis is a huge deal, probably the biggest at the moment, but come on! The Migrant Crisis is nothing compared to the Cuban Missle Crisis, and Caps faction could have easily used the big Alien Invasions as leverage over Red Skull. “Stop harassing the Brown People(TM) already and help us slaughter filthy disgusting Alien-bloods!”
