While an interesting concept, I am more likely to believe they are memners of the press than “Secret Agents” of a susposedly defunct organization.
I could totally see a secret organization using Omega as its logo, just to hide in plain sight by making everypony who sees it think it’s just a horseshoe.

Bear in mind that her hat shrunk with her in “Bridle Gossip” and turned pale when she was corrupted in “The Return of Harmony”. Maybe Applejack and her hat have a deeper connection than we thought. Maybe their friendship is really the one that ties the series together!
