No, she was accounted for. We see her shearing sheep for the wool that Rarity and other Manehattan assembly workers turn into uniforms. We see every member of the Mane Six but Twilight in that timeline, though only a brief glimpse of Shy and Rarity.

I would have thought she’d be a medic or something. Although, Fluttershy is the only one of the main characters unaccounted for in that timeline (besides arguably Twilight and Spike themselves)… oh no I hope she isn’t MIA.
