Come to think of it this actually kind of happened. The mane 6 may not have physically died but once Twilight became a teacher her character went in the exact direction Twilicorn haters feared: she became a bit of a mary sue to suit her new teaching role. Then once the school got introduced it happened for the rest of them.

These same people are usually the people who are doing horrible things (despite perfectly nice and good characters pleading you to stop) not because they hate the characters or don’t like them enough, but because they want to see everything the game has to offer. The game eventually stops begging you to stop and eventually starts calling you a horrible person for doing something like that out of boredom or completionists sake. Along with that, the Genocide ending isn’t really much of one, and isn’t very satisfying for an ending, especially when compared to the Pacifist ending. People may be wanting to finish on a Pacifist run because they either do feel bad anyways (not bad enough to stop, but still there)or simply wanting to finish the game on a more positive note.
 
Personally, I love the characters too much to wanna see everything in the game on my own.
