Apparently alicorn wings aren’t very noticeable when they’re folded against the pony’s back. Rainbow noticed because she saw a unicorn flying. NMM might not have; it was dark and Twilight’s coat is dark as well.
Well, NMM did believe the time-travel part of the story, so maybe the whole alicorn deal helped that.
