Yeah, even though it’s linguistically closest, “Zwielicht” has some negative connotations. For example, “zwielichtig” means “shady”, as in “shady business practices”.
 
Then again, Stephenie Meyer has worked hard(?) to make sure that the word “twilight” has negative connotations in English, too.

I, as a German, would translate Twilight Sparkle with Zwielicht Glanz. But Dämmerlicht works too.

I could’ve swore that Rarity was Seltenheit in German .-.
 
Well both are accurate Translations. Rarity and Rarität both originated from the french word rarité. While Seltenheit is the “real” german word for it, still there is a bit of a difference when to use Rarität and when Seltenheit. Rarität is more often used for precious things like diamonds or collectibles.

For Pinkie Pie, I guess one could also work from some variation of “cutie pie” - that expression is more important in her name than the baked product.  
For example, her Hungarian fan name is Cukorfalat, ca. “sugar bit”, which is also a name for a cute person or animal.
