I like Twilight as Crono, Rarity I think would be a villain her personality doesn’t really fit a playable character’s so Dalton or Queen Zeal or Flea, AJ as Robo since the forest thing, Lucca Rainbow because of element and mentality to hit things to get them to work, Pinkie as Ayla, NMM/Luna as Magus/Janus, Marle would be Fluttershy and Zecora would be Frog

Agreed. I own the SNES, PS1, and DS versions of the game. It is a fantastic game, and I would never get tired of playing through it.
 
So… Who would you cast the Mane 6 as? And, if they are not the 6+1 protagonists, who would take those spots?

Okay, apparently my formatting was messed up when I posted my list, so I’m going to try again.
 
Crono-Twilight Sparkle-Main Chracter, after all.
 
Marle-Rarity-The Ice spells look vaguely gem-like and Rarity is princess material.  
Lucca-Rainbow Dash-I know, Dash doesn’t seem like the inventing type, but she’s near as hot-headed as Lucca.
 
Frog-Fluttershy-Fluttershy and her animals…
 
Robo-Applejack-Earth pony/robot who replants an ENTIRE FOREST!
 
Ayla-Pinkie Pie-New friends! PARTY!
 
Magus (Janus)Nightmare Moon (Luna)…Duh. (This would also make Celestia Schala.)

Here’s my take on fusing these:
 
Crono Twilight Sparkle Main Chracter, after all.  
Marle Rarity The Ice spells look vaguely gem-like and Rarity is princess material.  
Lucca Rainbow Dash I know, Dash doesn’t seem like the inventing type, but she’s near as hot-headed as Lucca.  
Frog Fluttershy Fluttershy and her animals…  
Robo Applejack Earth pony with incredible strength and a robot who replanted an ENTIRE FOREST!  
Ayla Pinkie Pie New friends! PARTY!  
Magus Nightmare Moon (Luna) …Duh.

Pinkie is not Lucca. She is Marle.
 
On the original japanese cover, they accidentally had Marle using Fire magic instead of Ice magic. I kept the error intact when I ponified the image.
 
Also, Frog is the logical choice for Rarity.
 
Crono - Rainbow Dash  
Marle - Pinkie Pie  
Lucca - Twilight Sparkle  
Frog - Rarity  
Robo - Fluttershy  
Ayla - Applejack  
Magus - Trixie
 
Rarity makes a fabulous Frog. Plus, she would not fit anywhere else.
