I decided to use Sylvester McCoy the Seventh Doctor for Twilight, not just because 10 was already taken, but because although they appear cute and harmless on the outside, they hold a sinister amount of power and can crush any of their enemies easily.
I decided to use Paul McGann the Eighth Doctor for Rarity mainly because they both have an aristocratic air to them, and are more romantic than the other Doctors/ponies.

This fits Rarity for her style. If it was Rainbow, I picture her wearing the 8th Doctor’s outfit from Night of the Doctor.
Twylight looks good. But she’d look smarter in the tweed jacket and brocade waistcoat the 7th Doctor wore in the Movie.
And his actions backfire by helping to start the Time War.
