Personally my headcannon is that the Tree of Harmony is Equestria’s counterpart to the Dark Tower. Also, since Prime Sombra was spawned by the red crystal, my headcannon is that Luna and Celestia were spawned by the tree.
 
Mirror Sombra on the other hand was a regular unicorn who was granted immortality by the tree

well let me give you a major criticism to this.
 
why would the regal sisters have been a threat if trixie can just manifest their tree anywhere? i mean just summon the thing and poof.
 
let us also not forget that this doesn’t make sense in how it was described in the comic. the lack of the elements also probably either meant the lack of the tree’s very existence, or at least that the tree did not produce them in some manner. thus it makes no sense just to randomly bring it up when it is stated not to exist.
 
also the tree’s markings make no sense. their virtues are personal virtues. the virtues of the mane six are interpersonal virtues. things that help sustain friendship and interaction. so how would persoanl virtues manifest harmony?  
none of these forces produce friendship.
