My top three are Twixie, Rarijack, and Scratchtavia.
I like Twixie because Trixie and Twilight are my favorite ponies, I lkie seeing an initial dislike grow into like, then friendship, and then love. I think the path that the relationship takes is very interesting.
I like Rarijack because I think the ‘opposites attract’ thing can actually gain some footing since they have more in common than they think.
I like Scratchtavia because, as I said for Rarijack, I like it when a pair has an obvious reason why they wouldn’t be romantically involved, but there are qualites between them that lead to more personal feelings.

The two are their respective yin and yang. They’ve had about the best relationship as time goes on, and honest to goodness feel just PERFECT for each other.
Hands down, the duo with the best chemistry since as far back as Season 1. Pretty much canonized in EqG nowadays, too.
Take the first ship, and make it even better like this. XD
Dash just feels like she’d add an extra dynamic to the ship that would be very, very interesting to explore. She also has a very interesting dynamic with both AJ and Rarity on her own, so this can only work wonderfully as far as I’m concerned.
I like both Twilestia and Twiluna so this is the inevitable outcome, i love the idea of poor Twilight unable to decide between the princess’s.
2: Gildashy
I think that Gilda deserves a chance at redemption, and Fluttershy seems like the pony who would give her a chance out of all of them, I think their personalities could benefit from each other too.
3: Chrysalyis/Cadance
Not sure why on this one… Not sure at all.
Anyway, from this you can probably tell that I like strange pairings.

Lyrabon is so well liked it does not really need to be accounted for.
nuff said.
Also I like Thunderlane and Blossomforth, because adorableness.
On the other hand, when it comes to things that really matter such as their professional pride, businesses and their devotion to family, they have a lot in common and I think it could pave the way for them being able to make a relationship work in the long term and build a stable home life if they ever got together. They’re both very committed to their work, which is one big reason I don’t think AppleDash or RariDash could ever work out (I don’t think AJ or Rarity could ever stand to be with someone as lazy and for the most part as selfishly motivated as Dash) and they would absolutely understand each other’s need for space and that commitment to work, which can be a real problem in actual life relationships.
So anyway, yeah. Rarijack = OTP.
Trixie/Blueblood (OTP #2): Sometimes, it takes somepony with a bigger ego than you to see just how much of a jerk you are. And through this, they both realize this and try to become better ponies. Plus, it works out for both ponies (Trixie gets to be famous by being with Prince Blueblood, Blueblood finally gets his head out his plot by starting to care for somepony other than himself). I also like to think Celestia set them together.
OctaScratch (OTP #3): Partially because of “opposites attract”, but also because they’re both background ponies who are almost entirely made out of fanon, and it’s fun to see how a particular author sets up their characters and how they meet each other.
Other ships I support are LyraBon, Derpy/The Doctor(a.k.a. Time Turner), Breaburn/Carrot Top, and Celestia/Discord (I don’t care how little sense that ship makes! I need another immortal to ship with Celestia and I HATE HATE HATE incest-ships!)
Derpy x Dr. Whooves (Ditto)
Blueblood x Spa Pony (I have this idea for a fic where Blueblood is secretly in love with his massage therapist).
Trixie X Starscrem- As soon as Twilight/Megatron fails, THEY WILL TAKE OVER! (mwahahahahaha)
Discord x Discord- Because Peachiekeenie is awesome
#2: RariJack. As you said: Opposite Attracts.
#1: TWILUNA (OTP)
There is just something about these two that just makes me love it so much! I guess one of the reasons are that in a way, they are pretty much alike. Both of them kind of started with socially awkward (I know, lame excuse). And other is pretty much because it was Twilight who tried to reach for her first.
I don’t even think Rarity and AJ are that polar anyway. Both are altruistic, friendly, mature, rather smart, and rather stubborn when working (makind dresses and harvesting apples respectively). They’re also pretty prideful in what they do to.
Also, my absolute most loathed ship: Sparity. Just… no.
Both of them are my favourite ponies, and the episodes that centered on their friendship (“Griffon the Brush off” and “Party of One”) are some of my favourites. I could go on about it, but, its just my fave. ship.
Mind you, this list is tentative, since I like all kinds of ships. That being said, Pinkiedash ahs been my number one for quite some time now.

Applespike: They seem to have a general better chemistry than Sparity, and I guess I like the idea of the type of person (pony) who lived in a pretty traditionalist lifestyle dating outside of the norm. Plus, if Spike grows up, he’ll be able to help knock apples from trees.
Twinkie: Less opposites attract, and more how close they usually are. The hook for me was in Lesson Zero when everyone thought she was going to leave. Everyone else was acting sorry, but then Pinkie mournfully nuzzles Twilight which struck me as more affectionate than usual.
Raripie: Less romantic and more friend-shipping, but I kinda like how they’re sorta opposites, but not as cliche as Rarijack or Flutterdash.
