In my own story, the world of Equestria is protected by a magical shield, which protects the creatures there from drawing the attention of warp entities.  
This shield is weakening. The events with Nightmare moon, Discord, the tree of harmony etc. are just signs of this.  
In an attempt to restore this shield, Celestia sends Twilight and her friends to a planet in the 40k universe to retrieve a staff which holds great power.  
She has learned of this through one of her agents that has gone there, and remained there to guide the team Celestia sends. This ‘agent’ actually turns out to be a certain popular grey musical pony…  
The world they go to has literally just seen a massive battle between Chaos and Imperial forces, both of which are all but completely wiped out, with the Chaos forces there for the same magical staff the ponies want.  
I’m intending to put a few plot twists in the story, and it’s already got a handful of movie references, (some of which are a little more obscure).  
The last scene I added was literally just swiped straight out of ‘Spaceballs’.  
Here’s the excerpt. This may need a bit of cleaning up; this is the draft version:-
 
‘I can sense the staff’, stated Twilight,‘it’s in that building behind that machine’.  
The cathedral-like structure towered over everything, hundreds of feet high, and was one of the few structures in the city that hadn’t been damaged by the Chaos forces.  
This suggested that the building had some importance to the attackers, as nearly everything immediately around it had been levelled.  
A large human statue stood over the tall arched doorway, a tall, cloaked figure with a sword held point-down in front of it, his cowled head bowed.  
Around a dozen chaos cultists stood around the grounded thunderhawk.  
To Vorenze, the way they stood and the way they held their las rifles suggested little to no training.  
‘We need a distraction so me and Rainbow Dash can sneak in and grab the staff’, said Twilight.  
‘I think we can leave this one to you ponies’, replied Vorenze,‘these guys look like push-overs’.  
‘Gee…thanks’, muttered Lyra, ‘do we look like soldiers?’  
‘We’ll step in if we need to’, answered Vorenze,‘there’s certainly much worse came here on board that thing than these cultists. We need to be ready for them’.  
Twilight and Dash disappeared round a corner.  
‘Okay girls, let’s show these humans what we can do’, said Lyra, raising her voice.  
A few stray las gun rounds indicated they’d been spotted.  
Vorenze was right, these cultists were terrible shots. Most of the rounds went wide by several feet.  
It seems they were not expecting any attack, and simply left the cultists to guard the transport as a warning to their better troops.  
‘Hmph’, snorted Rarity,‘a lady, a true lady, does not resort to violence unless it is absolutely nec…’  
A las round had just zipped by her face.  
A few scorched purple hairs drifted across her vision.  
‘MY MANE!!’, she cried ‘HE SHOT MY MANE!!’  
Her expression turned to one of angry determination.  
‘Son of a…’.  
She strode purposefully forward, oblivious to the wildly inaccurate laser fire around her.  
Rarity planted her hooves, lowered her horn, and sent a pinpoint-accurate magical blast at each cultist in turn, pitching them to the ground.  
‘And to finish’, she snorted, turning her attention upwards.  
The huge statue above the doorway toppled slowly forwards, then fell from it’s lofty perch.  
It smashed in to the top of the thunderhawk, crumpling the the top of the ancient machine before it’s ammunition detonated in a seething fireball.  
Rainbow Dash paused for a moment, seeing the unfolding events through a break in the ruins around the cathedral.  
‘That…was.. AWESOME!!!’ she squawked with a huge grin.  
‘Come on!’ called Twilight.
 
Behind the wall, the guardsmen watched in stunned silence.  
‘Not bad…’ stated Vorenze eventually.  
‘Not bad… for a girl’, added Leroy.  
‘Hey, that’d have been pretty good for Marbo!’ snapped Maria.

It’s MLP in 40k era. The story mostly revolves around an inquisitor, and two of his teammates as they hunt down a cult. Also, bolters are pies.
 
I enjoyed it, but life hit and it stopped being updated for a while. Though, it looks like it has had a view updates, so it may be done or close to.

Yeah, it’s actually pretty good. It doesn’t fall into many of the traps typical romance fanfics fall into (ie: instantly being shit).

A warhammar pony story? Well, my fic ‘A Different Sunset’ may not be a full warhammer story, but it takes many elements and traits from the warhammer verse. (Like Skaven and other such things.)
 
You could take a look, if you like. (I’d really appreciate some more opinions.)

I’ll stick to what I’m on with for now.  
I know where I want to go with my own story, (which is set around half way through season 4).

Only really good ones I’ve read were ‘Courage, Honor and Friendship’, (which was brilliantly written, if slightly off due to a shaky knowledge of how Tyranids work), and ‘Ork In Equestria’, which is just hilarious.  
They’re both on fimfiction.  
Sadly both have been abandoned as far as I can tell. Neither has been updated in over 12 months.
 
I am working on one myself, and I’m intending to put this up on fimfiction when it’s done. An excerpt of that story can be found in the description with that picture I drew of Twilight Vs the Warhound on here.

The main reason for the ‘Celestia as a Farseer’ crossovers is because her VA also provided the voice for ‘Taldeer’, the Farseer from Soulstorm.
 
In fact, the number of VAs that did both Soulstorm and My Little Pony is surprising.

I’m running very low on 40k crossover pics in my folder that haven’t already been uploaded. Avoiding posting a handful because they are, frankly, bad.
 
I still want to see some new art of the characters playing 40k. That Twilight one was great. Could do Rarity with Eldar, Pinkie with Orks, Applejack with Guard (sorry, Astra Militarum…).  
Butterbutt could be using either Tau, (ethos matches better than any other race), Tyranids, (I still think Chrysalis has got that one covered though), or completely reverse her character and have her with a Khorne army. “BLOOD FOR THE BLOOD GOD!!! Um… If that’s okay with you…”  
Dash is a tricky one. Being stuck indoors isn’t in her nature. I think a fast, hard hitting force would suit her character though. Dark Angels ravenwing, or White Scars perhaps?
 
I guess I should try drawing again if I want to see any of this, but you only have to look at that last picture I drew (Twilight Vs the Warhound) to know I’m not going to do as good a job as many of the more artistic fans.
