And yet Kill la Kill gets praised when it has the same setting as EG, while being a different kind of show/film. And they don’t call KLK stereotypical because of its highschool theme.

I can’t speak for everyone, but personally I think the reason that a high school setting was a misstep for EG was due to the fact that the (pony) Mane Six are most definitely not high schoolers.
 
In and of themselves, however, I think high school settings are more or less benign.

It’s kinda ironic when Equestria Girls is hated for having a high school setting and yet Kill la Kill is loved for having a Japanese high school setting.
 
It makes me think like they are hypocrites for loving KLK and yet hating EG.

True. Sunset Shimmer does seem to fit the part more doesn’t she? Trixie is closer to the pauper rival then the elite rival. The one who’s life is naturally far worse then the main character, not better.
 
And Rainbow Dash could easily be Ryoko infinitely more then Twilight. At least in personality and role.
 
The two comparisons that make the most sense are:  
Rainbow Dash as Ryoko and Bad Beginning Twilight as Satsuki. (reverse of ‘bad end’ trope)  
or  
Hot Blooded-Twilight as Ryuko and Sunset as Satsuki.

That’s about the best comparison I can think of; KLK is basically a magical girl premise told as a shounen action series with a lot of tonal, thematic, and aesthetic cues taken from TTGL (unsurprising, since it’s the same people making it).
 
I was avoiding watching it for a long time because I was so turned off by the exploitative costume design (before, of course, realizing that was the whole point), and when I finally did watch it, I actually liked it better than TTGL.
