The End wasn't The End - Found a new home after the great exodus of 2012

it’s because Sweet apple acres is it’s own area now, taking the apple family with it. However AJ is a quest important character and therefore has to be in every area.
 
Hence AJ needs to be in ponyville but with nowhere to stay she ends up in the library.
