This would actually be a really good plot.
Levitation and sticking to clouds seem to be separate things, though; Scootaloo being able to (at least temporarily) hang from clouds is one example, as was the lack of flight involved with the spells that let Twilight, Pinkie, and AJ walk around in Cloudsdale.

It could just be a matter of faulty technique. Rainbow Dash flies so instinctively that she doesn’t realize the problem. For her, you just flap and take off. Scootaloo’s flapping. Dash’s troubleshooting abilities are exhausted.

One of my headcanons that when she is adult, she can’t fly all day, like most pegasi, but she can fly ~20-40 minutes. And she is sprint athlete (er, what’s flying equalent of sprint/drag?). And has jaguar cutiemark.
I still say the reason her magic is borked is because her mother had cravings for jam while pregnant.
This matches mine pretty much exactly.
Or maybe Rainbow Dash isn’t the reason for the warning label on Zap Apple Jam.
It reminds me of PoinsonJoked!RainbowDash with upside-sown wings.
Maybe scootaloo’s mother was poisonjoked while pregnant?
