Perhaps Celestia charged them with containing the elements with their craft work millenia ago.
 
Perhaps they had an affinity with crystals because they were related to dragons. (I don’t think they were literally made of crystal.)

Dragons as the natural predators of Crystal ponies makes a stupid amount of sense for some reason.
