My good sir, I do reject your own headcanon that Scootaloo lives with her parents in a fancy house. That assumption is as much as headcanon as mine, good sir!

Fact is, even though they didn’t show her parents, the fact that she has a room in a nice looking house rather strongly implies, if not outright confirms that she has parents; in an actual orphanage, she wouldn’t have her own room, she’d be sharing one with other foals. Just because a lot of fans have decided in their headcanon that Scootaloo is an orphan doesn’t mean that she actually is.
Yeah, she clearly has the strength and stamina, so it must just be a problem with her technique.
Alternatively, maybe pegasus magic-assisted flight relies upon separate x, y and z “thrusters”, and Scootaloo’s z-thruster organ is abnormally weak.
