Yes, but they did make the “Mane 6” younger in E.G., and the CMC a bit older, as well. So they’re a bit closer in age, then they are in the pony-verse. So Babs might be only a li’l younger then A.J. (Not sure if she’s supposed to be the CMC’s ages.)
I’m younger then my sister, but taller. So it’s not unusual for younger folk to be taller then older relatives.
Isn’t pony Babs smaller than pony Applejack, though?
To be fair, if you compare the pony CMC with pony Babs, she is actually slightly taller, and slightly chubbier then they are.

That’s the multiverse for you, anything can be different, anything can be the same. Shouldn’t surprise anyone considering we have already seen that there is a gape in age between the ponies and there humanverse counterparts.
