Well that’s probably because he was the source of the conflict in that episode. His lessons only hurt Fluttershy. They might have worked for others, but they weren’t right for her so he’s presented as a sort of antagonist. But no, he’s not evil because he didn’t intend to do what he did to Fluttershy.
And I could say that timber wolves aren’t any more evil than normal wolves too. This picture is showing antagonists, not evil characters. Though they do certainly appear evil here.

Maybe one of the bad guys possessed him, and Trixie. (She’s not evil either.)
But yeah, I don’t get why he’s listed as a villain sometimes. He was actually somewhat nice.
